Undo all the mounting bolts and start with the rear mounts first....then move forward....keeping everything loose at first of course. Then align and tighten.

I bought a set. I had to drill out the holes because they weren't big enough to fit the SS bolts that came with them. (bought straight from DSE) However, there were no alignment issues with them to the body.

I had him unbolt the sub-frame and start from the back working to the front and all is good now.

I just installed mine this past weekend and had the same problem. I then put the rear in first, and managed to get them all in. I have an aftermarket sub, so i have no alignment holes. However, I dont seem to have any play to adjust/align the subframe if its off. I havent taken any measurements yet, guess I'll worry about that if it needs adjusting.

I don't know if I was sent the wrong set with mine or what not, as it was the bolt hole diameter for the mounts themselves that was too small. They didn't fit the SS bolts that I ordered with them.
