I was thinking about buying a set of wilwood brakes. Although I was looking at the installation directions and it says that you have to remove the rear end axles and have the lug holes machined machined to a different size?

Is this what you guys have done??? Sounds like a pain....

First of all, the answer is "it depends". Depending on the kit.

You will need to remove your rear axles to replace drum brakes with wilwood disc brakes. You can order the kit with 7/16" rather than 1/2" stud setups, eliminating the requirement to have your axles drilled. You can also elect to use screw in rather than press-in studs, which according to Moser use the 7/16" bore hole to thread in 1/2" studs. Or, you could have the axles drilled for 1/2" - which is really not a big deal at all.

Second, given a choice you're better off with 1/2", and for the small mount of work it entails, IMHO it's worth it.
